I purchased some Thorichthys affinis and T. meeki fry earlier this year and unwisely grew them out in the same tank. I have one pair guarding fry at one end of the tank (affinis I believe) the rest are on the other side of the tank and not showing much color. Is there some way of differentiating these two species not using color?

Oh dear, yeah you never want to mix two fish together that you can't tell apart. They do look a lot a like, and you may have to post some pictures. If you do, post them on the CRC Forum (http://www.cichlidae.com/forum/index.php) as you can get a lot of people to take look and help you determine which is which. Part of the problem is that there seems to be a lot of Thorichthys going around labeled wrong.
For me it is all in the body shape, as the meeki seem to be taller, while the affinis seems longer and more slender. See if you can get some pictures.
